ISBN 0 19 9. We live in interesting times. The curse is that it is near impossible to keep up with a field moving as rapidly as molecular evolution. The blessing is that we have clear-writing proponents, such as the authors of this book, to help us with comprehensive and comprehensible reviews. The title of the newer volume from the doyen of distance methods accurately reflects its much greater emphasis on phylogenetic issues.

The book begins with chapters on the molecular basis of evolution, evolutionary change in amino acid and DNA sequences, and models of nucleotide substitutions. Inferring phylogenies from molecular sequence data is a fast moving and increasingly complex subject and it is covered in the following seven chapters. The basics of all current tree-building methods are well covered, although, not surprisingly, the work of the first author and his many collaborators over the years is covered in more depth.

Partisans of other approaches like me will find things to carp about here, but no more so than in other books. These provide a useful introduction to this limited part of the field but readers in search of information on analysing population samples of sequences will need to look elsewhere. The level of the material is suitable for advanced undergraduate and graduate courses.

Where does this book fit with others on the market? The long book chapter by Swofford et al. Page and Holmes is the least mathematical of the lot and covers the field from more of a parsimony perspective; they also consider issues such as co-evolution and phylogeography in more detail than the others.

It is worth mentioning that there is a paperback edition of this book available at a more student-friendly price. Students will find Molecular Evolution and Phylogenetics as useful as its previous incarnation and all readers will come away with the fully justified feeling that there is a lot more to this tree building business than first meets the eye.

Molecular phylogenetics applies a combination of molecular and statistical techniques to infer evolutionary relationships among organisms or genes. This review paper provides a general introduction to phylogenetics and phylogenetic trees, describes some of the most common computational methods used to infer phylogenetic information from molecular data, and provides an overview of some of the many different online tools available for phylogenetic analysis. Phylogenetic reconstruction is a fast-growing field that is enriched by different statistical approaches and by findings and applications in a broad range of biological areas. Fundamental to these are the mathematical models used to describe the patterns of DNA base substitution and amino acid replacement. These may become some of the basic models for comparative genome research. We discuss these models, including the analysis of observed DNA base and amino acid mutation patterns, the concept of site heterogeneity, and the incorporation of structural biology data, all of which have become particularly important in recent years. We also describe the use of such models in phylogenetic reconstruction and statistical methods for the comparison of different models.

Molecular Phylogenetics and Evolution

From its inception in the latter half of this century, the field of molecular evolution has been dominated by a series of fundamental controversies about the nature and evolutionary significance of genetic variation. Underlying these debates discussed later were exciting conceptual issues that understandably captured the attention of molecular evolutionists. However, to a considerable degree these controversies also directed attention away from what often were perceived as more mundane applications of molecules as genetic markers.

Part of the Use R! The increasing availability of molecular and genetic databases coupled with the growing power of computers gives biologists opportunities to address new issues, such as the patterns of molecular evolution, and re-assess old ones, such as the role of adaptation in species diversification. In the second edition, the book continues to integrate a wide variety of data analysis methods into a single and flexible interface: the R language. This open source language is available for a wide range of computer systems and has been adopted as a computational environment by many authors of statistical software. Adopting R as a main tool for phylogenetic analyses will ease the workflow in biologists' data analyses, ensure greater scientific repeatability, and enhance the exchange of ideas and methodological developments.
